Take in a mixture of FASTA and GFF input files and output FASTA proteomes only
use Bio::Roary::PrepareInputFiles;

   my $obj = Bio::Roary::PrepareInputFiles->new(
     input_files   => ['abc.gff','ddd.faa'],
   );
   $obj->fasta_files;
